I feel stupid, what does "twoofer" stand for. Oh, I know it means they are the morons who think the government orchestrated 9-11 but how did the word "twoofer" get started?

Its an adaption of "Truther," which is (as you correctly stated) a person who is part of the 9-11 Conspiracy movement.
'Twoofer' is a name that evolved from 'Truther' (sounds funnier, makes conspiracy nuts angrier) to tweak the morons who continue to preach the cult's mind-numbingly stupid beliefs.

I also like to think it's got something to do with the immaturity of the adherents. Like if you refuse to buy into their wacky shit, they get their panties in a wad, throw a temper tantrum and start accusing you of being 'one of them', a 'warmonger', a 'neo-con', and my personal favourite 'reichwingnut'. That's part of the reason nobody likes these people. That, and the fucked-up shit they harp on about.
